I'm having problems listing the videos from the new channels in TT, whereas in a regular browser, they list fine. For example, I can't seem to list out the videos from the following:

http://www.youtube.com/user/u2official#grid/uploads

I've also noticed this warning message in the TT Browser and wondering if it's something local to my PC, or the internal browser that TT uses:

We will be phasing out support for your browser soon.
Please upgrade to one of these more modern browsers.

Yes, Tube Toolbox uses Internet Explorer and it sounds like you are still running IE6. YouTube will be phasing out IE6 so you should probably download and install IE8 at some point.
