One person who I messaged via tube toolbox wasn't too happy about it so he claims that he marked 100 of my messages as spam...my messages are very simple and include
"Hey (name)" "Wsup (name)" and etc.
Should I be worried about Youtube taking down my channel?
I'm applying for partner in 2 weeks and I seriously hope he doesn't get in the way

There will always be people who mark your messages as spam... there are just jerks out there. The key is to make sure your messages are not "spammy" sounding and to try and target your audience.
If you are worried about your account, some people create a second account and make that as their Professional account. They then reference their primary account in messages/videos etc.

Wait, how could he mark 100 messages as spam if you only sent him 1 (assuming you had the "Only gather users I have never gathered with any of my accounts" filter). If he just repeat clicks 1 message as spam 100 times, it'll only go through as 1 spam report lol..... I think there's a certain threshold before youtube investigates, and if you're not selling any products with your video, they usually let it slide.
